That isn't what happened, and I can explain why.  They show a part earlier in the movie when the clone falls in the water-filled box.  The clone struggles to get out of the box.  If he were killing himself, but the clone was transported, then he would not struggle to get out of the box because he would expect this to happen.  But the clone, newly made, struggles because he has just been created and doesn't know what is happening so he struggles for his life.

Second, there is another part where he is testing out the machine and leaves a gun in the place where he transports.  He does this because he knows that he must immediately kill the clone because he cannot risk having multiple copies of himself in public or nobody will believe his trick.  That is why he kills his clone immediately after transporting.

Third, and the most obvious evidence, is that he, Tesla, and Cutter (Michael Caine's character) all verify that the machine is real and actually transports a man.  What we learn later is that it also puts a clone in the place of the man transported.

He didn't commit suicide.  He himself was transported.  His replicate, or clone, is the one he murdered each time he did the "magic trick".

Has anyone seen "The Prestige" with Christian Bale?  It is great.  It is another in the line of Chris Nolan flicks that has not disappointed.  First he brought Memento, then Batman Begins, and then the Prestige.  I can't wait to see what he comes up with next.
